Created by Marc Rehmsmeier et al. in 2004, RNA Hybrid is the most commonly used tool to predict hybridizations between a long and a short RNA sequence (target and miRNA, for example). The short sequence is fitted to the best predicted site in the long one and minimum free energy is calculated. You can download the tool from here, although there is a webserver that allows on line predictions, which is the link we provide here.
